  • Build system: Parameterize Spack targets and GCC and LLVM versions for amd64 and arm64. Add architecture-specific Tracebox and act support, configurable compiler selection, and promotion of Phlex dependencies to Spack environment roots.
  • CI and coverage: Run CMake builds, coverage, and script checks on architecture-specific Ubuntu runners. Include architecture in artifact names and Codecov flags. Validate coverage report availability during uploads.
  • Devcontainer: Add host-specific Compose configuration and setup documentation. Support native arm64 Podman development on macOS. Enable nested Podman access only by explicit opt-in.
  • Relays and Kilo configuration: Add managed host relays with validation, ownership checks, cleanup, and self-test modes. Rewrite eligible loopback URLs through approved relay mappings without modifying the source Kilo configuration.
  • Compatibility and maintenance: Set an upper bound for supported CMake versions, configure CMP0218, update TBB providers, and revise environment setup and container entrypoint behavior.
  • Tests: Add regression tests for devcontainer setup, dependency promotion, repository upgrades, relay and Kilo self-tests, and coverage uploads. Test execution results were not provided.

📝 Walkthrough

The changes add host-specific devcontainer configuration and relay management, configurable multi-architecture build images, and architecture-specific CI workflows. They also add regression tests for devcontainer behavior, dependency promotion, coverage uploads, and repository upgrades.

Changes: Devcontainer Host and Relay Setup

Layer / File(s) Summary
Host-specific Compose setup
.devcontainer/Dockerfile, .devcontainer/README.md, .devcontainer/configure-host.py, .devcontainer/devcontainer.json, .devcontainer/docker-compose.yml, .dockerignore, .gitignore, .devcontainer/post-create.sh, scripts/test/test_devcontainer_host.py
The devcontainer uses a configurable image and generated host Compose override. Host setup checks platform and image requirements, configures host mounts, and documents optional nested Podman access. Auth setup seeds host credentials when the destination is absent and merges provider keys into existing JSON.
Host relay lifecycle
.devcontainer/ensure-repos.sh, .devcontainer/ensure-repos-self-test.sh
The script validates relay mappings, starts or reuses relays after ownership and readiness checks, and supports cleanup and self-test modes.
Kilo configuration and credentials
.devcontainer/kilo-env.sh, .devcontainer/kilo-env-self-test.sh, .kilo/kilo.jsonc
Kilo configuration discovery and URL rewriting use validated relay data. Fixture-based self-tests cover rewritten exports, validation failures, JSON and JSONC parsing, and unchanged source configuration.

Configurable Build Images and Toolchain

Layer / File(s) Summary
Architecture and compiler configuration
CMakeLists.txt, CMakePresets.json, ci/Dockerfile, ci/entrypoint.sh, ci/packages.yaml, ci/spack.yaml
Build and Spack settings use configurable architecture, LLVM, and compiler values. The build validates target combinations, and the entrypoint selects GCC or Clang from runtime settings.
Multi-architecture image build
ci/Dockerfile, scripts/generate-image
The image build script selects architecture defaults and passes compiler, cache, and GPG settings to Podman. The Dockerfile configures compiler installs and architecture-specific tools.
Spack environment and dependency roots
ci/Dockerfile, ci/promote_phlex_dependencies.py, scripts/test/test_promote_phlex_dependencies.py
The image build renders and activates the Spack environment, promotes Phlex link and run dependencies to concrete roots, and verifies persisted roots and DAG hashes.
Build setup and repository guidance
scripts/setup-env.sh, scripts/test/CMakeLists.txt, .pre-commit-config.yaml, AGENTS.md
Setup scripts handle sourced execution and optional environment values. Repository instructions and CMake settings are updated, and coverage instrumentation includes CI and devcontainer Python utilities.

Multi-Architecture CI and Coverage

Layer / File(s) Summary
Architecture-specific build matrix
.github/workflows/cmake-build.yaml
CMake build combinations run on amd64 and arm64 runners. Perfetto trace artifact names include the architecture.
Coverage collection and upload
.github/workflows/coverage.yaml, .github/workflows/python-check.yaml, codecov.yml, scripts/test/test_workflow_cleanup.py
Coverage and Python tests run on both architectures. The coverage workflow collects available reports per architecture, uploads them separately, and reports upload outcomes. Codecov configuration defines architecture flags and project components.

Repository Upgrade Regression Tests

Layer / File(s) Summary
Repository upgrade test coverage
scripts/test/test_upgrade_repos.py
The tests cover repository API migration, YAML error handling, nested recipe import rewrites, unchanged inputs, and builtin and custom repository behavior.

@greenc-FNAL, thanks for the PR. Looks like the .kilo subdirectory needs to be removed. I would also remove the very large .md files (i.e., execution-session*.md, native-arm64-podman-blocker*.md) and plan-conversion-session.log.

@knoepfel Sorry–old struggle with planning and plan-execution files to include. I've removed everything from .kilo/plans that was added with this PR, and we can discuss what—if anything—to do with those files offline.

Inline comments:
Review comments at @.devcontainer/ensure-repos.sh:
- Around line 186-189: Update the Linux listener specification in the relay
command construction to restrict peers to the container network range instead of
accepting connections from any interface. Use the network range appropriate for
the rootless pasta/slirp setup, and ensure `relay_listener_ready_linux`
validates the resulting restricted listener configuration.
- Around line 449-451: Update the `unix-socket` readiness check to confirm the
socket accepts a connection instead of relying only on the socket file’s
presence. In the relay pre-start flow, replace the repeated
`wait_for_aux_endpoint_ready` polling with a single readiness check so absent
endpoints do not add repeated delays.
- Around line 1018-1042: Update mode_self_test and self_test_cleanup to keep
fixture PIDs and saved environment available after mode_self_test returns, using
initialized global state rather than function-local variables. Ensure the EXIT
cleanup can terminate all four listeners and restore the original environment,
including safely handling unset values.
- Around line 1044-1049: In the self-test setup, compare canonical paths for
PHLEX_RELAY_STATE_DIR and DEFAULT_PHLEX_RELAY_STATE_DIR so equivalent paths,
including trailing-slash variants, are rejected. Run this guard before creating
the state directory or installing the self_test_cleanup trap, and install the
trap only after the guard passes.

Review comments at @.devcontainer/kilo-env.sh:
- Around line 1230-1263: Before running the source-safety child test in the
`child_output` assignment, check whether `KILO_ENV_FIXED_ROOT` contains either
relay map file; if so, print an actionable failure and set `tests_failed`. Gate
the child-output assertions on that check so they do not run with empty output.

Review comments at @.devcontainer/README.md:
- Line 3: Update the documented macOS default image to match the configured
default, localhost/phlex-dev:2026-09-30, while preserving the PHLEX_DEV_IMAGE
override guidance.

Review comments at @ci/Dockerfile:
- Around line 105-106: Update the default for PHLEX_SPACK_TARGET so plain builds
use a host-derived target instead of defaulting to aarch64. Ensure
ARCH_MAP_VALIDATE and the ARCHITECTURE_CHECK host cases accept and resolve the
chosen automatic value while preserving explicit target overrides.
- Around line 297-319: Update render_spack_template to report its own name in
the argument-count error, then move the duplicated function into one shared
helper and source it in both layers so both use the same implementation.
- Around line 38-42: Update the documented Podman build command to use
`--build-arg` for each build argument, add the `ci` build context after the
final continuation, and replace the undefined `PHLEX_SPACK_LOCAL` reference with
`PHLEX_TAG_LOCAL`.
- Line 288: Update the phlex-spack-recipes clone in the Docker build to use the
upstream Framework-R-D repository and a stable revision containing the TBB
recipe change; if that change is not upstream yet, pin the existing source to a
commit SHA rather than tracking a mutable branch.

Review comments at @ci/entrypoint.sh:
- Line 31: Update the LLVM target default in the entrypoint initialization to
use lowercase `aarch64`, matching the Dockerfile and Spack variant spelling. In
the `PHLEX_SPACK_TARGET`/`PHLEX_LLVM_TARGET` case validation, recognize the
valid `x86_64_v3-x86` and `aarch64-aarch64` combinations and reject mismatches.

Review comments at @ci/packages.yaml:
- Around line 16-17: Update the PHLEX_SPACK_TARGET comment in the template to
describe its rendered normalized Spack target values, x86_64_v3 or aarch64,
instead of amd64 or arm64.

Review comments at @codecov.yml:
- Line 47: Disable carryforward for both required architecture coverage flags in
the Codecov flag configuration, including amd64 and its counterpart, so missing
reports are not filled with coverage from earlier commits.

Review comments at @scripts/generate-image:
- Line 62: Initialize have_cache to 0 before the cache-check logic in the
script, then set it to 1 when a cache is found so the arithmetic check remains
safe with set -u.

Review comments at @scripts/test/test_upgrade_repos.py:
- Around line 200-204: Extend the test that invokes upgrade["main"]() to include
a legacy package.py in each fixture repository and assert that main rewrites the
custom recipe while leaving the builtin recipe unchanged.
- Around line 111-114: Update the test for upgrade_spack_repo_api to retain the
repo_yaml path returned or created by make_repo, then assert that str(repo_yaml)
appears in str(error.value) so the test verifies the error includes the metadata
path.

174-174: 🩺 Stability & Availability

The concern remains actionable, but the available repository evidence does not establish whether the published image supports arm64. The arm64 matrix selects ubuntu-24.04-arm, while the job still uses ghcr.io/framework-r-d/phlex-ci:latest. Confirm that this tag has an arm64 manifest before relying on these jobs.

.github/workflows/python-check.yaml (1)

142-153: LGTM!

Also applies to: 181-181, 190-191

.dockerignore (1)

1-1: 🎯 Functional Correctness

No actionable .dockerignore issue is established.

ci/Dockerfile uses relative COPY sources, but the available evidence does not show the podman build context or whether the build uses a Dockerfile-specific ignore file. The claim that the root ** rule blocks this build therefore remains undecided.

.devcontainer/ensure-repos.sh (1)

741-742: 🩺 Stability & Availability

The errexit premise is not present in the script. .devcontainer/ensure-repos.sh explicitly uses set -uo pipefail and does not enable set -e, so return status 10 reaches state_status=$? and the existing success branch returns normally. The proposed || change is unnecessary.

.devcontainer/kilo-env.sh (1)

2-1228: LGTM!

Also applies to: 1264-1424

.devcontainer/post-create.sh (1)

14-19: LGTM!

Also applies to: 36-46

scripts/test/test_devcontainer_host.py (1)

1-178: LGTM!

CMakePresets.json (1)

12-12: Covered in the CMakeLists.txt Line 1 comment.

Whether this preset has any effect depends on the cmake_minimum_required max version. See the CMakeLists.txt comment for the check.

ci/Dockerfile (1)

129-155: LGTM!

Also applies to: 194-247, 275-275, 330-333, 369-369, 390-390, 405-417, 426-435, 440-451, 476-487, 560-565, 676-676, 702-733, 748-750, 810-847

ci/packages.yaml (1)

9-12: LGTM!

Also applies to: 22-32

ci/spack.yaml (2)

3-4: LGTM!

Also applies to: 19-19, 41-41, 45-46, 76-80, 87-87

53-53: 🎯 Functional Correctness

No amd64 TBB change is needed.

The external phlex recipe requires intel-oneapi-tbb@2023: for Linux x86_64 targets. The amd64 build uses the x86_64_v3 target, so removing the root-level ^intel-tbb@2023.0.0: does not allow a different TBB provider. The checksum layer does not override this provider requirement.

ci/entrypoint.sh (1)

2-22: LGTM!

Also applies to: 51-58, 63-80

ci/promote_phlex_dependencies.py (1)

1-84: LGTM!

scripts/test/test_promote_phlex_dependencies.py (1)

1-184: LGTM!

CMakeLists.txt (1)

1-1: 🎯 Functional Correctness

Keep the CMP0218 preset.

CMP0218 was introduced in CMake 4.4. The 4.3 maximum does not set it to NEW, so CMAKE_POLICY_DEFAULT_CMP0218=OLD remains effective. No change is needed.

3-3: Correct the documented Apple Silicon image.

The supplied .devcontainer/configure-host.py host_service() uses localhost/phlex-dev:2026-09-30 when PHLEX_DEV_IMAGE is unset on macOS, then checks that local image's architecture. This line says Apple Silicon selects GHCR latest. Document the local default and its build prerequisite instead.

.devcontainer/kilo-env.sh (2)

1232-1236: The guard here already covers the prior comment. The fixed-root check runs before the child shell, so a live relay state now produces an explicit failure. The gated assertions at Lines 1277-1323 also prevent a second wave of misleading failures. Nothing new to add.

This is looking closer, @greenc-FNAL. There are still some .md files as well as a .log file that I think should be removed. See below.

the corresponding signal status. Prevent the resulting EXIT trap from running
cleanup a second time.
- Around line 448-449: Update the non-matching command-line branch in the relay
PID-file ownership check to remove the stale PID file without signaling the
unrelated process, then continue as though no owned relay exists. Apply the same
stale-file handling in cleanup_owned_numeric_relay so cleanup does not remain
blocked by PID reuse.

Review comments at @.devcontainer/README.md:
- Line 3: Update the Apple Silicon image description in the README to match the
Darwin default in configure-host.py: document the natively built local arm64
image localhost/phlex-dev:2026-09-30 and clarify that PHLEX_DEV_IMAGE must
select another local arm64 image. Preserve the Linux GHCR default description.

Review comments at @.github/workflows/coverage.yaml:
- Line 376: Update the coverage-upload workflow so amd64 and arm64 bundle
download failures do not stop collection of the other bundle, but are not
silently accepted: after collection, fail the job if needs.coverage.result is
success and either architecture’s bundle is missing. Apply the same check to
both architecture downloads.

Review comments at @ci/Dockerfile:
- Around line 839-841: Update the `act` release lookup so it does not silently
accept GitHub API errors: at minimum, make the `curl` call fail on HTTP errors
while retaining error output. Also pin the release version and verify the
downloaded artifact’s SHA-256, following the existing tracebox block’s approach.
- Around line 448-470: Move the shared render_spack_template function into one
helper file in the ARCHITECTURE_CHECK layer, then source that helper in both
layers where the function is currently defined. Remove both duplicate
definitions so placeholder substitutions and validation stay consistent.

Review comments at @ci/entrypoint.sh:
- Around line 64-66: Update the validation blocks preceding the gcc_path lookup
to attempt returning failure when the file is sourced, falling back to exiting
when return is unavailable; preserve their existing validation checks and
failure status.

Review comments at @scripts/generate-image:
- Line 51: Update the image build flow using PHLEX_SPACK_TARGET so the
architecture in PHLEX_TAG_LOCAL matches the architecture actually built: either
reject targets that conflict with the host or configure podman build to select
the matching platform before tagging.

Review comments at @scripts/test/test_upgrade_repos.py:
- Line 64: Update the fixture in the upgrade test to include a top-level
metadata section, and update its expected result to assert that metadata is
preserved alongside repo. Locate the test by its repo_yaml.write_text call and

- Add native arm64 Podman devcontainer execution plan
- Define staged execution steps and state artifacts for native Apple Silicon development, architecture-aware images, compiler defaults, host relays, and validation gates.
- Restructure plan to address post-execution recovery and stale artifacts
- Clarify recovery posture: steps 1-2 completion evidence insufficient due to unmerged implementation changes
- Split step 3 into relay/map implementation and Compose/socket wiring (now steps 3 and 4)
- Add guarded per-file `.devcontainer/post-create.sh` disposition check with baseline hash recording
- Drop remote amd64 CI validation gate; retain existing GitHub CI as amd64 regression path
- Replace amd64 concretization with static branch assertion using `x86_64_v3`
- Add Compose-level `--net=pasta` probe with temporary service verification
- Name controlled test services and ports (`25114=25115,25300=25301`) with owned cleanup
- Promote all resource thresholds to individually verified acceptance conditions
- Record gateway, bind-mode, and socket values in step-1 evidence and preserve through step 7
- Drop macOS firewall mode (b) requirement; bind to `127.0.0.1` only via pasta path
- Replace human-gate runner with skill-bundled execution-plans tool and exact step-id scripts
- Add `PHLEX_TEST_RELAY_PORTS` for reserved test mappings distinct from user allowlist
- Artifacts from first attempts to execute plan
- More plan revisions based on execution experience
greenc-FNAL and others added 19 commits October 14, 2026 12:58
- Run scripts coverage on amd64 and arm64 in `python-check`.
- Upload each architecture's framework coverage independently, even if the other leg fails.
- Scope coverage thresholds to amd64 framework coverage and define separate Framework and Scripts components.
- Remove duplicate scripts coverage generation and upload from the coverage workflow.
- Promote locked link and run dependencies as environment roots without changing the concrete DAG, so Spack activation reaches their hooks.
- Add regression tests for dependency promotion and repository upgrades, and include `ci/` in script coverage.
`podman manifest` requires an explicit subcommand, so use `podman manifest
add` when assembling the multi-architecture manifest list. Drop the
unsupported `--all` flag from the latest-tag push example: pushing the
manifest tag already pushes all included images.
Add scripts/generate-image, a Bash entry point wrapping `podman build` of
ci/Dockerfile with the `ci` or `dev` build target. Image settings default
from PHLEX_* environment variables and can be overridden before invocation;
the Spack target is deduced from uname -m (x86_64_v3 or aarch64) unless set
explicitly. The script mounts the optional Spack cache and GPG home, passes
compiler and target build args, and tags the local image as
phlex-<target>:<date>-<spack_target> for subsequent push to ghcr.io.
The CMAKE_POLICY_DEFAULT_CMP0218 entry used a comma instead of a colon
separator, making the preset's cacheVariables mapping invalid JSON so the
policy default was never applied. Use a proper key-value pair.

Review comments at @.devcontainer/kilo-env-self-test.sh:
- Around line 14-27: Update kilo_env_sha256 and the source-safety child-shell
hash checks to use shasum when available, fall back to sha256sum otherwise, and
fail only when neither utility succeeds; keep their existing hash-validation
behavior unchanged.
- Around line 747-750: Update the source-safety child setup using script_path to
run a copied script configured with an isolated fixed root, and check relay-map
files under that same root instead of rejecting files in the normal root.
Preserve the production-root check by keeping a distinct production-root value
for the relay-root comparison.

Review comments at @scripts/setup-env.sh:
- Around line 118-120: Update the SPACK_ROOT branch in
activate_spack_environment to check whether the spack command is available
before returning; if it is not, try sourcing Spack’s setup script under
SPACK_ROOT, then preserve the existing early return once Spack is available.

🔇 Additional comments: 23
scripts/test/test_upgrade_repos.py: 1

1-223: LGTM!

scripts/generate-image: 2

13-16: Fix the indentation of exit 2 in usage().

Line 15 has extra indentation compared to line 14. This is cosmetic only. The behavior is correct, so no action is needed unless ruff or shfmt hooks cover this file.

41-63: Host and target normalization looks good.

have_cache is initialized to 0 before use, so set -u is safe. A target that conflicts with the host exits before podman build. That matches the earlier review concerns and the parameterized test cases. The tag and build arg use the same normalized target.

ci/Dockerfile: 2

194-272: Heads-up: the ARCHITECTURE_CHECK layer is solid, and the Hadolint warning is a false positive.

Hadolint DL4006 flags line 194, but SHELL ["/bin/bash", "-c"] is set at line 124. The heredoc body also starts with set -euo pipefail, so the pipe in the gcc --version | sed substitution is covered. The check is correct as written. The renderer is defined once and sourced twice. That matches test_shared_spack_renderer_substitutes_build_inputs. I found no new defect here.

790-830: The act pin and checksum block looks good.

The version is pinned and the SHA-256 is verified per architecture. The trap cleans up the temp archive. The early exit 0 for the disabled paths works inside the heredoc RUN. This also closes the earlier unauthenticated API lookup concern. The Hadolint DL4006 and SC3040 warnings at line 793 are false positives because the shell is bash and set -euo pipefail is set.

ci/entrypoint.sh: 2

9-12: Source guard breaks when a non-bash shell sources this file.

The file targets bash ([[ ]], ${BASH_SOURCE[0]}). The Dockerfile sources it from bash RUN layers, so that path is fine. The exit 1 at line 11 runs only on direct execution, so it is correct there. I found no defect.

18-83: The entrypoint validation and compiler selection look good.

The LLVM target spelling is now lowercase aarch64. That matches the Dockerfile and the Spack variant. The compatibility case rejects x86_64_v3-aarch64 and aarch64-x86. Every failure path uses return 1, which is correct for a sourced file. The exit 1 that caused the earlier shell-closing concern is gone. I found no new defect.

.github/workflows/coverage.yaml: 2

374-388: LGTM!

Also applies to: 447-476

390-428: 🗄️ Data Integrity & Integration

The failed matrix leg cannot upload its coverage bundle through this workflow.

Run tests with coverage exits with status 1 when ctest fails. The later report-generation, artifact-preparation, and artifact-upload steps use ordinary conditions, so GitHub Actions skips them after that failure. GCC and Clang report-generation failures also exit before artifact preparation.

The non-fatal Python report step can leave the matrix leg successful, but that is not a failed leg. The proposed per-architecture status marker is not required for the stated concern.

161-161: 🎯 Functional Correctness

The exact peer address is not established. The repository leaves Linux network selection to the Compose provider, and the available Podman documentation does not define the peer address for this host.docker.internal path. Do not require a range change based on the claimed 10.89.x or pasta behavior without a Linux host observation.
