Added merge_networks() and a shared backend contract test helper - #130
Conversation
* merge_networks() dedups edges on source, target, backend_database, and statement_id, joining query_type values and keeping the most evidence * Nodes merge on id and site; status must agree unless entities is passed * regulators and provenance tables are combined by row * validate_network() accepts ;-joined node_role values * expect_backend_contract() test helper, run against the INDRA mocks Co-Authored-By: Claude <noreply@anthropic.com>

* .check_node_status_agrees() reports the status columns that differ across the conflicting nodes, not every status column * Tests check the named columns for one and several conflicting nodes Co-Authored-By: Claude <noreply@anthropic.com>
* included_in_query describes the query, not the entity table, so it is TRUE if the node was in any query, with or without entities * Only measured, logFC, and adj.pvalue must agree without entities * Tests for a node that is latent in one query and queried in another Co-Authored-By: Claude <noreply@anthropic.com>
* Every row of a protein gets has_measured_sites = TRUE when any row has it, so merging protein and PTM networks marks the protein-level row * With entities, has_measured_sites is recomputed from its PTM site rows * Tests merge a protein network with a PTM network, as from MSstatsPTM Co-Authored-By: Claude <noreply@anthropic.com>

Summary
merge_networks(..., entities = NULL)combines networks from several queries or backends. Edges with the samesource,target,backend_database, andstatement_idbecome one row, withquery_typevalues joined by;and the copy with the most evidence kept (a message names statements whose copies differ inevidence_countorconfidence). The same relation from two backends stays two rows.id+site.node_rolevalues are joined by;,has_measured_sitesisany(), other columns take the first non-NAvalue. Withoutentities,measured,included_in_query,logFC, andadj.pvaluemust agree or it stops naming the nodes; withentities,measured/logFC/adj.pvalueare recomputed from it andincluded_in_queryisany().regulatorsandprovenancetables are row-bound withNAfill; other list elements are dropped with a message. Each input is validated first, so errors name the network.validate_network()accepts;-joinednode_rolevalues and checks each part.expect_backend_contract(backend, entities)intests/testthat/helper-contract.R, run against the INDRA mocks; later backends (STRING, Phase 5d) call it too.Phase 5a of the API refactor. Motivation and solution
Networks from different queries or backends need a consistent way to combine edges, nodes, and supporting tables. This change adds
merge_networks(..., entities = NULL)and updates network validation to accept merged node roles.Changes
merge_networks()from the package.source,target,backend_database, andstatement_id. Keep the row with the highestevidence_count, use the first row on ties, and joinquery_typevalues. Report copies that differ in evidence count or confidence.idandsite. Joinnode_rolevalues, setincluded_in_querywhen the node appears in any input, and carryhas_measured_sitesacross each protein’s rows.entities, requiremeasured, logFC, andadj.pvalueto agree. Withentities, recompute those values andhas_measured_sites.regulatorsandprovenancetables by row, filling missing columns withNA. Drop other network elements and report them.validate_network()to check each role in semicolon-joinednode_rolevalues.expect_backend_contract()for reusable backend checks. Apply it to the INDRA mock backend.Unit tests
