Motivation and Context

Please include relevant motivation and context of the problem along with a short summary of the solution.

Changes

Please provide a detailed bullet point list of your changes.

Testing

Please describe any unit tests you added or modified to verify your changes.

Checklist Before Requesting a Review

  • I have read the MSstats contributing guidelines
  • My changes generate no new warnings
  • Any dependent changes have been merged and published in downstream modules
  • Ran styler::style_pkg(transformers = styler::tidyverse_style(indent_by = 4))
  • Ran devtools::document()

Motivation and solution

The backend contract needs to support multiple network providers and edges without evidence counts. This change adds a STRING backend and updates shared entity-grounding and edge-handling behavior to support STRING and INDRA together.

Changes

  • Added and exported StringBackend and string_backend(). The backend supports physical, functional, and regulatory networks, configurable versions, UniProt grounding, evidence-source filtering, and confidence filtering.
  • Added STRING network retrieval and response handling. Requests use versioned endpoints, are spaced at least one second apart, and report HTTP errors with the request URL and status code.
  • Updated entity-grounding helpers so each backend can replace its own groundings while preserving groundings from other backends.
  • Updated INDRA queries and identifier conversion to use INDRA groundings and preserve groundings owned by other backends.
  • Added shared validation for supported identifier-conversion pairs.
  • Updated the network contract to allow NA evidence counts and semicolon-separated evidence sources.
  • Updated evidence filtering and curation handling so edges with missing evidence counts follow the documented cutoff behavior.
  • Added STRING fixtures and documentation for the backend, its methods, and the updated network contract.

Unit tests

  • Added mocked STRING backend tests for defaults, capabilities, identifier conversion, network parsing, filtering, provenance, request spacing, and interoperability with INDRA.
  • Updated contract tests for missing evidence counts and semicolon-separated evidence sources.
  • Updated INDRA evidence-source tests to check semicolon-separated source names.
  • Test execution results were not provided.

Coding guidelines

  • No coding-guideline violations were provided. Compliance cannot be determined from the supplied information.

📝 Walkthrough

Walkthrough

The package adds an exported STRING backend for physical, functional, and regulatory networks. It converts UniProt accessions, retrieves and normalizes STRING interactions, and preserves groundings from other backends. Shared network contracts and curation filters now support missing evidence counts and semicolon-joined evidence sources.

Changes

STRING backend and shared network contracts

Layer / File(s) Summary
Backend grounding ownership
NAMESPACE, R/AllClasses.R, R/backend-registry.R, R/entities.R, R/backend-indra.R, R/AllGenerics.R, man/NetworkBackend-class.Rd, man/convert_ids.Rd, man/get_network.Rd, tests/testthat/helper-indra.R, tests/testthat/test-backend-indra.R, tests/testthat/test-backend-string.R
The package exports StringBackend and string_backend(). Shared helpers preserve groundings owned by other backends. INDRA queries, conversions, and property lookups use INDRA groundings.
STRING backend and identifier conversion
R/backend-string.R, R/backend-registry.R, R/AllGenerics.R, NEWS.md, man/backend_capabilities.Rd, man/string_backend.Rd, tests/testthat/_fixtures/string/get_string_ids.json, tests/testthat/test-backend-string.R
The backend supports physical, functional, and regulatory networks. It maps UniProt accessions to STRING groundings and reports its capabilities.
STRING subnetwork retrieval
R/backend-string.R, NAMESPACE, R/AllGenerics.R, man/get_network.Rd, tests/testthat/_fixtures/string/*, tests/testthat/_fixtures/make_string_fixtures.R, tests/testthat/test-backend-string.R
The backend validates query inputs, requests interactions from a versioned STRING host, applies interaction and evidence filters, and returns normalized nodes, edges, and provenance. Requests are spaced at least one second apart.
Evidence fields and curation filtering
R/contract.R, R/filter-edges.R, R/backend-indra-cogex.R, R/network-postprocess.R, R/getSubnetworkFromIndra.R, NEWS.md, man/validate_network.Rd, man/filter_by_curation.Rd, man/getSubnetworkFromIndra.Rd, tests/testthat/test-contract.R, tests/testthat/test-backend-indra.R, tests/testthat/test-backend-string.R
Network validation accepts missing evidence counts and semicolon-joined evidence-source names. INDRA edge construction formats evidence sources as source names. Curation filtering retains edges with missing evidence counts without requesting curations for them.

Some accessions may remain unmapped, stalled STRING requests may not finish, and uncommon protein-name collisions can produce incorrect network edges. These bounded issues warrant fixes or explicit acceptance before merging.

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Repeat the follow-up request until no accession maps.

STRING returns only one row for several accessions of the same protein. The function sends the missing accessions only once. Suppose three or more accessions map to one STRING protein. Each round recovers one accession, so the third accession stays unmapped. convert_ids() then reports that accession as "not found in STRING" and leaves its row ungrounded. Loop while the missing set shrinks.

Use the STRING grounding as the latent node ID.

When two unmatched STRING proteins have different IDs but the same preferred name, edge construction uses that name for both endpoints. Latent-node assembly keeps only one node because it deduplicates by name. The result can be a self-edge on the first protein's node, while the second protein's grounding is lost. validate_network() accepts this because the endpoint still exists, but the edge no longer reaches each node with its grounding.

Add a timeout to the STRING POST call.

httr::POST has no timeout here. If STRING stalls, convert_ids() and get_network() block indefinitely. Pass httr::timeout().

Reject all-missing list columns in evidence_sources.

If a caller sets edges$evidence_sources <- list(NA, NA), all(is.na(sources)) is true. validate_network() then accepts a list column where the contract requires source-name strings or missing values. Accept the all-NA logical column produced by data.frame(), but reject other non-character column types.
