Fix legacy PyTorch property checkpoint loading

Legacy PyTorch property checkpoints created before #5322 do not store fitting_net.distinguish_types. Loading those checkpoints through the current constructor defaults the missing option to True, which applies type-specific output statistics and changes predictions for mixed-type systems.

This change normalizes missing property checkpoint metadata to the pre-#5322 behavior (False) across PyTorch and experimental PyTorch checkpoint loading, including inference, fine-tuning, model initialization, bias changes, freezing, and nvalchemi integration. Explicit metadata and new model configurations are preserved. A regression test loads a legacy checkpoint and verifies the compatibility setting.

Closes #6082

Validation:

  • source/tests/common/test_pt_checkpoint.py and source/tests/pt/test_checkpoint_compat.py: 4 passed
  • source/tests/pt/model/test_property_fitting.py: 7 passed

  • source/tests/pt_expt/test_finetune.py: 12 passed, 2 subtests
  • ruff, ruff format, isort, compileall, and git diff --check passed

Summary by CodeRabbit

  • Bug Fixes
    • Improved compatibility when loading PyTorch checkpoints that omit property-fitting configuration. These checkpoints now default to type-agnostic statistics across inference, training, fine-tuning, freezing, and serialization.
    • Training and restart workflows apply legacy checkpoint defaults when appropriate, while preserving settings explicitly provided in the current configuration.
    • Checkpoint parameters are handled consistently across supported PyTorch workflows. Explicit checkpoint settings remain unchanged, and non-property fitting configurations are unaffected.

📝 Walkthrough

PyTorch checkpoint handling now normalizes property fitting-network parameters and applies compatibility defaults when initializing or resuming training. Standard and experimental checkpoint paths use these helpers in loading, inference, freezing, serialization, bias changes, and fine-tuning.

Changes: PyTorch checkpoint compatibility

Layer / File(s) Summary
Parameter normalization and checkpoint defaults
deepmd/utils/pt_checkpoint.py, source/tests/common/test_pt_checkpoint.py
Adds helpers that normalize nested model parameters and apply defaults from checkpoint parameters. Both helpers set a missing property fitting-network distinguish_types value to False under their respective conditions. Tests cover nested configurations, explicit values, and warning behavior.
Standard PyTorch checkpoint paths
deepmd/pt/entrypoints/*, deepmd/pt/infer/*, deepmd/pt/nvalchemi/*, deepmd/pt/train/*, deepmd/pt/utils/*, source/tests/pt/test_checkpoint_compat.py
Applies normalization when loading checkpoint parameters for inference, freezing, serialization, bias changes, pretraining, and fine-tuning. Initialization and resume paths also apply checkpoint defaults when checkpoint model parameters are dictionaries. Regression tests cover legacy checkpoint loading and preservation of current target metadata.
Experimental PyTorch checkpoint paths
deepmd/pt_expt/entrypoints/main.py, deepmd/pt_expt/infer/deep_eval.py, deepmd/pt_expt/train/training.py, deepmd/pt_expt/utils/finetune.py
Applies normalization in experimental checkpoint loading, inference, freezing, bias changes, and fine-tuning. Initialization and resume paths apply checkpoint defaults under the stated .pt conditions.

Reviewed the legacy checkpoint normalization and subsequent restart fixes through 5335e2b. One experimental-backend checkpoint round-trip issue remains. The four committed common-helper tests pass when run with a lightweight logging fixture; full PyTorch training was not run.

[P2] Persist the effective property config after experimental resume

For a legacy .pt whose property fitting metadata omits distinguish_types, an init/restart input explicitly setting it to True is correctly preserved here. However, the ordinary resume branch later calls self._unwrapped.load_state_dict(state_dict) (line 2299), and ModelWrapper.set_extra_state replaces model_params with the legacy metadata that lacks that field. _write_checkpoint then saves that stale metadata unchanged. The new inference/freezing normalization interprets the omission as False, so the saved/reloaded model uses different output statistics from the model being trained. The standard trainer already avoids this by retaining the current wrapper extra state before loading weights (lines 962–965).

Please likewise retain the effective construction parameters in the experimental checkpoint metadata and cover legacy checkpoint → explicit-True init/restart → save → reload. I reproduced the metadata transition True → omitted → False using the exact helper and extracted wrapper methods; the exact property apply_out_stat method with biases [-1, 2] and types [0, 1] changes output [-1, 2] → [-1, -1]. This was a lightweight metadata/output-stat reproduction, not a full PyTorch trainer run.

Release the preliminary checkpoint load.

resume_state retains the full CPU-loaded checkpoint until __init__ returns. The resume path loads the checkpoint again at Line 2129, so both copies can remain live while the model is allocated. Large checkpoints can exhaust host memory. Delete resume_state after applying the defaults.

Preserve restart validation state.

When restart_model is enabled, the code replaces the checkpoint _extra_state with the current wrapper state. This discards the checkpoint train_infos, including saved full-validation records. build_full_validators passes self._unwrapped.train_infos to the validator, which reads these records to restore top-K validation state. Preserve the checkpoint _extra_state and update only model_params.
